Retain structural tools and durable input on the current harness API - #583
Integrate the current upstream TinyAgents API while preserving the fork's durable addressed input and structural code tools. Structural filesystem adapters now live in tinyagents-harness-tools behind the optional code feature and reuse the existing filesystem gate and file-state tracking. Update queued payload access and inbox storage imports for the current queue/storage ports.
Earlier local validation (superseded by latest commits): 33 structural adapter, 30 queue, and 3 inbox tests; default feature check, code-enabled Clippy and the consuming OpenHuman/Windows host build were reported passing. These receipts do not verify current head 94a306b0. Exact-head Rust formatting, unit/concurrency tests, coverage, Clippy, upstream merge-base reconciliation, and consumer CI are required before marking ready.
The TinyTools parser dependency is published on the matching fork integration branch. Existing durable-input upstream review #567 remains independent.
Review fixes on latest draft
95e7dbea: restored canonical TinyTools submodule URL after verifying pinned 4662b853 is retrievable from tinyhumansai/tinytools.
61b87c48: corrected structural spec/plan links to the exact vendored TinyTools documents.
931f8243 (regressions) + 94a306b0 (implementation): serialize durable admission with queue edit and lane move using a separate async mutation gate, not the producer/FIFO mutex. Deterministic first-poll regression tests cover both All and OneAtATime when an in-flight item returns Retry; tests must run on the exact branch head.
All three CodeRabbit review threads received a response; two source/docs threads were resolved after verifying the targets. The queue race thread remains unresolved pending executable CI, and the earlier CHANGES_REQUESTED review is not dismissed.
Current blockers: upstream branch merge conflicts, no GitHub Actions workflow run available on the exact PR head, and the still-open queue review thread. This PR is intentionally draft.
Summary by CodeRabbit
New Features
Added optional structural code tools for exploring source files, searching code, inspecting templates, previewing edits, and applying revision-checked changes.
Added durable, addressed input queuing for supported run-ledger backends, with receipts and ordered retrieval of pending inputs.
Added operations to edit or move pending items in a run queue.
Bug Fixes
Preserved classified run failure information when finalizing a run, without overriding a cause already recorded.
Documentation
Expanded guidance on code tools, queued input, and run-queue behavior.
Update the pinned selection matcher for PackTarget::Answer's permission-bearing struct variant. Add a regression asserting that disclosure cannot expose an executable tool or elevated permission.
…ndency pin
Preserve the current OpenHuman TinyAgents baseline while restoring the
published execution-observation, permission-floor, and shared-metadata
fixes from integration/openhuman-structural-20261018. Keep TinyTools at the
compatible structural-code revision 0d349716 rather than upgrading its
package family.
This integration supports AmirrezaFarnamTaheri/openhuman#17.
Backport the owner fix proposed in tinyhumansai#571 so host
finish_run cleanup cannot erase AgentRun.failure_cause. Keep an existing
cause authoritative and retain latch cleanup.

Completeness: Incomplete Test assessment: No supported feature-to-test mapping was available; this does not mean tests are absent or passed.
What changed
Adds an opt-in `code` Cargo feature to `crates/tinyagents-harness-tools` that depends on `fs`, `tinytools-code`, and `tempfile`, and surfaces a new `code` module with six deferred structural tools via `code_tools` and `code_tools_with_options` (`crates/tinyagents-harness-tools/Cargo.toml`, `crates/tinyagents-harness-tools/src/lib.rs`). The new `crates/tinyagents-harness-tools/src/code/` module implements bounded parsing/rendering plus native filesystem mechanics that reuse the host `FsGate` and `file_state` tracking. The run queue gains `edit_first_where` and `move_first_where` for in-place edits and relocation of pending items (`crates/tinyagents-harness/src/run_queue/mod.rs`). The run ledger gains a durable addressed input inbox capability (`crates/tinyagents-session/src/run_ledger/inbox.rs`, `crates/tinyagents-session/src/run_ledger/drivers/inbox.rs`) with a new `ledger.inputs` collection declared in `crates/tinyagents-session/src/run_ledger/drivers/storage.rs` and `crates/tinyagents-session/src/run_ledger/drivers/schema.rs`. `FailureScopeMiddleware::after_agent` now captures a current classified halt cause into the run before `finish_run` clears evidence (`crates/tinyagents-harness/src/middleware/library/failure_scope.rs`). The `vendor/tinytools` submodule URL changes in `.gitmodules`. Several README files document the new contracts. Note the latest push delta is unavailable, so this describes the whole-pull-request diff, not a push delta.
Features
Modified — Classified halt cause preserved across `after_agent`: `FailureScopeMiddleware::after_agent` copies a current classified halt cause into the run when the loop has not already recorded one, before `finish_run` clears the host's per-run evidence. (crates/tinyagents-harness/src/middleware/library/failure_scope.rspub trait FailureScopePolicy<Ctx: Send + Sync>: FailurePolicy {, crates/tinyagents-harness/src/middleware/library/failure_scope.rsimpl<Ctx: Send + Sync> Middleware<(), Ctx> for FailureScopeMiddleware<Ctx> {)
Modified — Vendored tinytools submodule URL change: Points the `vendor/tinytools` submodule at a different GitHub URL. (.gitmodules)
Tests
No supported feature-to-test mapping was produced. Test execution is not inferred.

Lane summary: This PR adds an opt-in `code` feature with six structural code tools, a durable run-ledger input inbox, run-queue edit/move helpers, and a failure-cause capture in `FailureScopeMiddleware::after_agent`. The new public behaviour is covered by focused tests (argument budgets, dry-run previews, revision checks, publication races, chunk provenance, inbox dedup/lineage, queue edit/move, and failure-cause preservation) that assert on real observable results rather than on mocks. No finding rises to the level of a reportable defect in the diff. _The code index is behind this pull request (indexed at `f1e7a97d0b9b`), so retrieved context may be out of date._

Cover mixed-version ledger preparation.
The current test helper creates every declared collection before migration, so it does not cover an existing v2 ledger that lacks ledger.inputs. Add a test that calls Registry::prepare with only the existing collections, then runs migration and asserts that preparation creates ledger.inputs and migration succeeds.

take_admitted releases the queue lock before calling admit_item. While a guarded item is being checked, edit_first_where or move_first_where can observe no match and return false. If admission returns Retry, the item is requeued unchanged. This violates the documented meaning that false means the item was already consumed.
Coordinate these mutations with admission, or expose the in-flight result so the host can retry the operation.

Addressed the reported edit/move race with a separate Tokio admission-mutation gate (94a306b0). The gate waits for durable admission to finish and any Retry to be requeued before edit/move checks for the item; it does not hold the FIFO mutex across permission/storage checks and does not block pushes. Added deterministic first-poll Pending vs Ready(false) regression tests for both QueueMode::All and OneAtATime in 931f8243. Exact-head Rust CI is still unavailable for this PR (no workflow run reported); keeping draft and this thread open until compilation and regression tests pass.
The reason will be displayed to describe this comment to others. Learn more.
@AmirrezaFarnamTaheri The supplied code addresses the reported race. take_admitted, edit_first_where, and move_first_where share the admission-mutation gate. Both queue modes requeue Retry items before releasing that gate. Admission checks do not hold the FIFO mutex, and pushes do not acquire the gate.
Compilation and regression-test results remain unverified. As requested, this thread should remain open until the exact-head build and regression tests pass. Please retry CI when available.

## Testing Guidelines
Place integration tests in `crates/tinyagents-integration-tests/tests/` and use descriptive test names such as
`serializes_chat_messages`. Add focused tests when changing serialization,
graph routing, tool invocation, or public model request/response shapes. For
async behavior, use the existing `tokio` dev dependency rather than introducing
another runtime.
