feat(skills): install a skill's bundled files and point the skill tool at them - #1167

Conversation
…l at them A skill was only its SKILL.md: install copied that one file, and the skill tool returned only the markdown body, so a skill whose instructions run its own scripts was broken by installing it, and a hand-placed skill directory gave the model no way to find the files beside it. Install now copies the whole skill directory, leaving out hidden entries (.git, .env) and symlinks, which it neither follows nor copies but reports. A script stays executable; everything else is installed 0644. A tree over 1,000 files or 32 MiB is refused. skills.lock records a treeHash beside the SKILL.md hash; skill info reports drift in bundled files, and an entry from before this is still checked on SKILL.md alone. A reinstall that changed only a bundled file is reported as an update. Both skill tools end their output with the skill's directory and a list of up to 50 bundled files when there are any; a SKILL.md-only skill is returned unchanged. Closes #584

… alone A lock entry written before tree hashes has no treeHash, so the reinstall compared the new tree hash with an empty string and always counted as an update. Re-adding an unchanged skill that is only a SKILL.md printed "Updated" and "the files bundled with it changed" when there were none. That entry comes from an install that copied SKILL.md alone, so compare with that: it is an update when SKILL.md changed or the reinstall now brings bundled files. InstallResult gains previousTreeHash, and the CLI uses it to say the bundled files are now installed rather than changed on the first reinstall over such an entry.

- CodeRabbit’s first review on commit
2aeb796asked forlockReconcilerto honorTreeHashduring interrupted-install recovery. The follow-up commit9a2c8fbfixed legacyUpdated/PreviousTreeHashmessaging but left reconciler logic manifest-only on head. Treat that thread as still open until recovery compares tree hashes when the lock records them. internal/skills/install.gopackage comment (lines 3–6) still says install copies “SKILL.md … and nothing else.” Behavior andInstall’s doc comment now copy the full skill tree; update that header when touching the file (maintainer confusion only).- All required CI checks passed on head

Findings
🟠 P1 — Interrupted install recovery must match treeHash when the lock records it
📍 Where: internal/skills/install.go — lockReconciler (manifestHash comparisons only).
💥 What fails: After a bundled-file-only reinstall (unchanged SKILL.md, new scripts/assets), a kill between the directory swap and lockfile publish leaves:
SKILL.md hash |
Installed tree | |
|---|---|---|
| Lock (unpublished) | H | T1 (old bundle) |
Live target |
H | T2 (new bundle) |
backup |
H | T1 |
Recovery treats the live tree as committed because manifestHash(target) == entry.Hash, deletes the backup that still matches the lock’s treeHash, and leaves disk at T2 while the lock still describes T1 until something republishes the lock (skill info / drift can show a mismatch in the meantime). This path did not exist at merge-base: with only a manifest hash in the lock, manifest-only reconciliation was sufficient.
if targetHash == entry.Hash {
return installtxn.PhaseCommitted, nil
}🔎 Root cause: lockReconciler was correct on main when the lock recorded only the SKILL.md hash — the manifest hash was the full lock identity. This PR adds LockEntry.TreeHash, writes it on every new install, and checks it in drift, but leaves recovery on manifest-only matching. Once the lock can describe a bundled tree separately from SKILL.md, reconciliation must use treeHash when it is set; otherwise bundled-only updates recreate the S3 interrupt ambiguity that manifest-only matching used to resolve when SKILL.md always changed with the install.
📜 Stated contract:
The recorded hash is what decides: the tree the lockfile describes is the truthful one, and the tree it does not describe is the one recovery undoes.
(internal/skills/install_test.go, recovery test commentary)
TreeHashcovers the whole installed skill directory.
(LockEntry in internal/skills/install.go)
🏷️ Attribution: PR-introduced — not a pre-existing main bug and not review drift. At merge-base (cd3e0b0), manifest-only lockReconciler matched lock semantics. On head, installs that record treeHash can hit the failure above; the second commit addressed legacy Updated messaging only, not this reconciler gap.
📌 In this PR:
lockReconciler— compares onlymanifestHashfor target/backupInstall/Remove— both callinstalltxn.Recoverwith this reconciler after publishing bundled treesinternal/skills/install_test.go— recovery matrix plantsLockEntrywithHashonly (no bundled-tree interrupt case)
🔒 Unchanged on main: installtxn swap/publish ordering and the legacy manifest-only rule for entries without treeHash should stay as-is.
🔧 Required correction: When entry.TreeHash is non-empty, a tree matches the lock only if manifestHash(path) == entry.Hash and skillTreeHash(path) == entry.TreeHash (treat missing SKILL.md or hash errors as non-match). When entry.TreeHash is empty, keep manifest-only matching for legacy entries. Add a regression test that plants an interrupted commit (S3-style) where only bundled files changed, the lock still has the prior treeHash, and recovery restores the backup the lock describes.
🛠️ Author fix: Close the root cause on every “In this PR” row in one pass: update lockReconciler, keep legacy behavior for empty treeHash, and extend the recovery tests with a bundled-only interrupt fixture. Do not patch only the first if targetHash == entry.Hash branch without the test.
🚫 Out of scope: Rewriting installtxn, changing plugin install recovery, or reworking install caps/copy behavior.
lockReconciler matched both trees of an interrupted workspace on the SKILL.md hash alone. A reinstall that changes only a bundled file keeps SKILL.md, so a kill between the tree swap and the lockfile publish left two trees carrying the recorded hash, and recovery kept the new one and retired the backup the lockfile still described. A tree now matches an entry with a tree hash only when both hashes match. An entry from before tree hashes is still matched on SKILL.md alone. A tree hash that cannot be computed is returned as an error, the way an unreadable SKILL.md already is, so recovery decides nothing about a tree it could not read. Also bring the package comment up to date: install copies the skill directory, not SKILL.md alone.

Closes #584.
What changed
A skill is now a directory, not just its
SKILL.md, in the agentskills.io layout the issue points at.zero skill addinstalls the whole skill directory:SKILL.mdplus thescripts/,references/,assets/or other files beside it. Hidden entries (.git,.env,.DS_Store) are left out. Symlinks are neither followed nor copied, and the command lists any it skipped. A file that is executable at the source stays executable (0o755); everything else is installed0o644. A skill over 1,000 files or 32 MiB is refused, so a source that is really a whole repository fails loudly instead of filling the skills directory.skilltool says where those files are. When a loaded skill ships files besidesSKILL.md, the output ends with the skill's directory and a list of up to 50 of them, so instructions like "runscripts/fill.py" can be followed with the normal tools. A skill that is only aSKILL.mdgets its body back byte for byte, as before. This covers both skill tools, the core one and the multi-root one the CLI registers, and skills placed by hand in the shared skills directory or bundled by a plugin, not only installed ones.skills.lockgains atreeHashfor the whole installed tree, beside the existinghashofSKILL.md.skill inforeports drift when a bundled file changes. An entry written before this has notreeHashand is still checked on itsSKILL.mdalone, so no existing install reads as drifted. A reinstall where only a bundled file changed is reported as an update, with "SKILL.md is unchanged; the files bundled with it changed" in place of a hash line that would readX -> X. A reinstall over an entry without atreeHashis compared with what that install left,SKILL.mdalone: an unchanged skill that is only aSKILL.mdis not an update, and one whose bundled files are installed for the first time says "the files bundled with it are now installed too". The result carriespreviousTreeHashfor that. Recovering an interrupted install matches the tree hash too, so a bundled-only reinstall killed between the tree swap and the lockfile write gets back the tree the lockfile describes.docs/EXTENDING.mddescribes the layout, what is and isn't copied, and that installing or loading a skill never runs anything. Why
Install used to copy
SKILL.mdand nothing else, so a skill whose instructions call its own scripts was broken by installing it. The skill tool returned only the markdown body, so even a hand-placed skill directory gave the model no way to find the files beside it.TestInstallGitSourceUsesRunnerAndDoesNotExecuteContentasserted that a fetched script is not installed. That was the old "skills are markdown" rule this issue asks to change, so it now asserts the script is installed. The part that matters is unchanged: nothing is executed during install, and running a bundled script later goes through the normal tool permissions.Tests
