Subject: [PATCH] pyrefly: include only **/*.py instead of excluding *.ipynb

- pyrefly includes `**/*.ipynb` by default, and it warns "Skipping include pattern ... because it is matched by
  `project-excludes`" when an exclude entry cancels that whole pattern.  Setting `project-includes` avoids the
  warning.
- The set of checked files and the diagnostics are unchanged.
